Get experience working on interesting projects the Systems Vaccinology field – learn about vaccines development, clinical study design & readouts, and exploratory analysis to discover vaccines’ mode-of-action using transcriptomics and multi-omics data. Specifically, you will: process and analyze single cell transcriptomics and multi-omics datasets. Apply standard bioinformatic methods (clustering, differential expression analysis, visualization (t-SNE, UMAP)). Take this a step further by benchmarking new specialized methods that can answer more advanced questions that are dataset-dependent (e.g. multi-omics integration, time-series analysis, differential abundance and expression). Use this data to answer key biological question around vaccines’ mode-of-action that can help guide the company strategy to develop new vaccines and vaccine adjuvants. The scope of this project can be adapted to the candidate’s strengths and interests, for example, from focusing more on biological questions, or taking a deep-dive into the model development and machine learning / AI space. This project will be carried out in collaboration with GSK Vaccines Belgium, in the Systems Vaccinology group, within the Discovery Applied Data Sciences group. What are we looking for? A combination of biological knowledge and technical skills will be ideal. The specific tasks in this project require technical knowledge, but also need to be put in a biological context. Required skills: A strong working knowledge of both Python and R is required, as well as major analysis suite packages in the single-cell space (Scanpy, Seurat). Knowledge of more specialized analysis methods and packages is an additional asset. Preferred skills: Experience working in an HPC/cloud environment; Bash scripting, pipelines & workflow systems (e.g. Nextflow, etc.), building and developing using containerized software (e.g. Docker, Singularity, podman). Ability to work independently. Strong communication skills. Project management skills: prioritize and multi-tasking. Ability to conduct reproducible analysis and document your work. Let’s do this!
